When someone calls me while I am talking on the phone, it gives them the message: "This account is already in use ...", and it sends them to my mailbox.

I have been able to get the PC FPL softphone to work with call waiting, but it is unreliable. No caller ID and switching between calls sometimes causes both to be lost!
Other times, the call is delayed, especially when not answered, and then rings in as a NULL number when the original call is ended.
The issue about calls being misrouted when either the network is tied up or elsewise is troublesome. I have issues with calls ringing busy and not hitting voicemail.

Well, now (for a long period of time) when someone calls while the line is in use, call waiting does not work and they get the answering machine directly.
Any ideas?

Call waiting works perfectly on my
FPL lines so I would say that the problem is not on FPL's end.
I suggest that you try dialling *56, wait for dial tone then hang up. Call waiting should work after that. Give it a test...good luck!
